Access to JSNP® genotype frequency datasets is available to researchers with appropriate applications to one of the JSNP® database providers, the Japan Science and Technology Agency. We think this process is temporarily but necessary because recent developments in genetics may make it possible to infer statistically whether an individual's genomic information is present in genotype frequency summary data.


Data available

JSNP® genotype frequency datasets are available for the following:
  1. JSNP550typed : Data from the following samples using the Illumina HumanHap550 BeadChip.

    • 934 samples from the Japanese volunteers

    The Download JSNP550typed site and the Search JSNP550typed site are provided

    The sample collection, genotyping, bioinformatics and data quality control have been performed in collaboration with the Center for Genomic Medicine of RIKEN (previously known as the SNP Research Center of RIKEN) and the University of Tokyo.

    JSNP550typed provides data of 515,286 SNPs in autosomal chromosomes with genotyping information and annotation without individual genotype data. Genotyping was performed using the Illumina HumanHap550 BeadChip and quality control filters were applied.

  2. Genotype data summary : Data from the following samples using Illumina HumanHap550v3 or a method of Perlegen Sciences, Inc.

    These datasets are the genotypic data of almost 200 Japanese samples from each of 36 diseases. Each dataset provides genotype frequency data of approximately 500,000 or 200,000 SNPs in autosomal chromosomes with genotyping information without individual genotype data. The genotyping was performed by in collaboration with the Center for Genomic Medicine of RIKEN (previously known as the SNP Research Center of RIKEN) and the University of Tokyo.

    These samples come from The Biobank Japan project on the implementation of personalized medicine.

How to apply


  1. Application Procedure

    The Application will be accepted when a signed Data Access Agreement with a completed application form and a research plan which has been approved by institutional or administrative authority or committee is received. Applications for access to the datasets should be submitted using the form "Application for Access to Genotype Frequency Data".

    You will be informed a username and password to enable access to the JSNP® genotype frequency datasets.

    Applicants must address all questions on the form. Application forms will be returned if submitted with incomplete or unclear information and if submitted without a research plan properly approved by your institutional authority.

    This research plan should contain the use of JSNP genotype frequency datasets.

    Applications will only be accepted electronically. Any queries regarding access procedures or completion of the forms should be sent to this address.

    The application should be accompanied by a signed Data Access Agreement. Applications can include collaborators, but each Institution must submit a signed Data Access Agreement. This must include a signature from the Head of Institute or person with the appropriate institutional or administrative authority. A signed hard copy of the agreement and a research plan should be posted to:
